Phakopsora pachyrhizi has dispersed globally and brought severe economic losses to soybean growers. The fungus has been established in Brazil since 2002 and is found nationwide. To gather information on the temporal and spatial patterns of genetic variation in P. pachyrhizi, we sequenced the nuclear internal transcribed spacer regions (ITS1 and ITS2). Total genomic DNA was extracted using either lyophilized urediniospores or lesions removed from infected leaves sampled from 26 soybean fields in Brazil and one field in South Africa. Cloning prior to sequencing was necessary because direct sequencing of PCR amplicons gave partially unreadable electrophoretograms with peak displacements suggestive of multiple sequences with length polymorphism. Sequences were determined from four clones per field. ITS sequences from African or Asian isolates available from the GenBank were included in the analyses. Independent sequence alignments of the ITS1 and ITS2 datasets identified 27 and 19 ribotypes, respectively. Molecular phylogeographic analyses revealed that ribotypes of widespread distribution in Brazil displayed characteristics of ancestrality and were shared with Africa and Asia, while ribotypes of rare occurrence in Brazil were indigenous. The results suggest P. pachyrhizi found in Brazil as originating from multiple, independent long-distance dispersal events. |

Resumo: A tecnologia NIR com transmissão por arranjo diodo permite que espectros sejam obtidos em amostras fecais frescas reduzindo do tempo de análise. Entretanto, o alto teor de umidade associado à temperatura no momento da coleta dos espectros, pode afetar a precisão e acurácia das estimativas. O objetivo com este trabalho foi avaliar o efeito de quatro temperaturas (5, 10, 15 e 21oC ) das amostras fecais no momento da coleta dos espectros em equipamentos NIR com tecnologia de transmissão por arranjo de diodo. As amostras experimentais foram scaneadas e seu conteúdo em matérica pré-seca fecal (MPSF) estimado usando uma equação calibrada com espectros coletados em temperatura ambiente (21oC). Foram avaliadas a precisão e a acurácia, a distância de Mahalanobis e as diferenças espectrais. Somente nas amostras à 21oC o modelo conseguiu predizer adequadamente os valores de MPSF. Houve dissimilaridade espectral entre amostras a 5 e 10oC em relação ao conjunto utilizado no desenvolvimento da equação. A subtração espectral demonstrou que as principais alterações na absorção de radiação infravermelha foram nas regiões entre 1.100-1.300nm, 1.300-1.500 e logo após 1.500nm. Conclui-se que a redução na temperatura da amostra afeta o espectro e reduz a acurácia e precisão das estimativas quando a equação é desenvolvida a partir do scaneamento de amostras em temperatura ambiente. [Effect of sample temperature on fecal analysis using diode array NIR technology]. Abstract: The collection of fecal spectra for analysis in near infrared has been conducted using dry and ground samples. The NIR technology with diode array transmission allows to collect spectra in samples as received in the laboratory reducing the analyses time. However, the high moisture content associated to temperature in the time of sample scanning may affect the precision and accuracy of prediction. This work was carried out to evaluate the effect of three temperatures (5, 10, 15 and 20oC) in the time of spectra collection in diode array transmission NIR equipment on the precision and accuracy of field DM content (60oC). Equation for field DM was calibrated using spectra collected at room temperature (21oC) in the same equipment and used to predict field DM of experimental samples. We evaluated the precision and accuracy, spectral distance (Mahalanobis) and the spectral differences. The prediction was suitable only on samples scanned at 21oC. Samples scanned at 5 and 10oC showed high spectral differences than those collected at 15 or 20oC when compared with the calibration spectra. The spectral subtraction showed that temperature affected the absorption of NIR in regions 1,100-1,300nm, 1,300-1,500 and around the upper level of 1,500nm. Reducing the temperature affect the spectra and reduce the precision and accuracy of prediction when the equation is calibrated by room temperature samples.
