In recent years, a viral diseases on soybeans called "necrose da haste" has become a serious problem in West Central Brazil, causing principal dwarfing and stem necrosis in soybean. Based on transmission, purification and serology, electron microscopy and molecular studies the causal agent was determined to be a whitfly-borne carlavirus which is possibly related to Cowpea mild mottle virus (CpMMV) (Almeida et al. Fitop. Bras. 30:191-194. 2005). CpMMV has already been identified in Brazil causing mosaic in bean cv. 'Jalo' (Costa et al. Fitop. Bras. 8:325-337. 1983), however, the symptoms observed recently are much more serious causing severe stem necrosis and death of the plants, devastating soybean fields in different regions (States of Goiás, Mato Grosso, Bahia and Maranhão and, more recently, in State of Paraná - South Brazil). Infected soybean plants material were collected from the field, at Barreiras, in the State of Bahia and multiplied for the molecular analyses. Aiming to confirm the identity the isolated virus, which has a 8,3kb ssRNA genome, the 3'-terminal region of the virus genome isolated was cloned and sequencend. The sequence encompasses incomplete six open reading frames (ORFs) and a polyadenilated tail. Analysis of ORF1 indicated that this portion of viral genome shares significant similary to the C-terminus of the carlavirus replicase (68-73%). The three partially overlapping ORFs 2, 3 and e refered to as the "triple gene block" (TGB), juxtaposed between the replicase gene and the viral coat protein (CP) gene indicated greater identity, around 50%, to CPMMV isolates already sequenced (CPMMV H-AF02628 and CPMMV M-AF024629) and also significant identity, although, lower, with other carlavirus. Similary, ORFs 5 and 6, when compared with CPMMV isolates (AF024628), AF024629) showed high identity to the coat protein gene (89-91,3%) and to a carlavirus protein with potential nucleic acid binding property (50-52,%). Phylogenetic analyses and the presence of characteristic domains in putative protein genes of virus isolate at Barreiras - Bahia had demonstrated the highest homology with members of Carlavirus genus, and more specifically with CPMMV. Molecular diagnosis test are now available for CPMMV using specific primers designs to RT-PCR amplifying a 1300bp fragment including a CP and 11K ORFs.
