Abstract: Genomic regions under high selective pressure present specific runs of homozygosity (ROH), which provide valuable information on the genetic mechanisms underlying the adaptation to environment imposed challenges. In broiler chickens, the adaptation to conventional production systems in tropical environments lead the animals with favorable genotypes to be naturally selected, increasing the frequency of these alleles in the next generations. In this study, ~1400 chickens from a paternal broiler line were genotyped with the 600 K Affymetrix® Axiom® high-density (HD) genotyping array for estimation of linkage disequilibrium (LD), effective population size (Ne), inbreeding and ROH. The average LD between adjacent single nucleotide polymorphisms (SNPs) in all autosomes was 0.37, and the LD decay was higher in microchromosomes followed by intermediate and macrochromosomes. The Ne of the ancestral population was high and declined over time maintaining a sufficient number of animals to keep the inbreeding coefficient of this population at low levels. The ROH analysis revealed genomic regions that harbor genes associated with homeostasis maintenance and immune system mechanisms, which may have been selected in response to heat stress. Our results give a comprehensive insight into the relationship between shared ROH regions and putative regions related to survival and production traits in a paternal broiler line selected for over 20 years. These findings contribute to the understanding of the effects of environmental and artificial selection in shaping the distribution of functional variants in the chicken genome. Resumo: As regiões genômicas sob alta pressão seletiva apresentam corridas específicas de homozigose (ROH), que fornecem informações valiosas sobre os mecanismos genéticos subjacentes à adaptação aos desafios impostos pelo ambiente. Em frangos de corte, a adaptação a sistemas convencionais de produção em ambientes tropicais leva os animais com genótipos favoráveis ??a serem naturalmente selecionados, aumentando a freqüência desses alelos nas próximas gerações. Neste estudo, ~ 1400 galinhas de uma linhagem de frangos de corte foram genotipadas com o arranjo de genótipos de alta densidade (HD) Affymetrix® Axiom® 600 K para estimativa do desequilíbrio de ligação (LD), tamanho efetivo da população (Ne), endogamia e ROH. A LD média entre os polimorfismos de nucleotídeo único adjacentes (SNPs) em todos os autossomos foi de 0,37, e o decaimento LD foi maior nos microcromossomos, seguido por intermediários e macrocromossomos. O Ne da população ancestral era alto e declinou com o tempo mantendo um número suficiente de animais para manter o coeficiente de endogamia desta população em níveis baixos. A análise da ROH revelou regiões genômicas que abrigam genes associados à manutenção da homeostase e mecanismos do sistema imunológico, que podem ter sido selecionados em resposta ao estresse térmico. Nossos resultados fornecem uma visão abrangente sobre a relação entre regiões ROH compartilhadas e regiões putativas relacionadas a características de sobrevivência e produção em uma linha de frangos de corte paterna selecionada por mais de 20 anos. Estes resultados contribuem para a compreensão dos efeitos da seleção ambiental e artificial na formação da distribuição de variantes funcionais no genoma da galinha.
